Your comment gave me clue what's going wrong - I have 5 virtual desktops with 2 backgrounds used across them, switching from a desktop to another with a different background will trigger flickering. Deactivating animation effects doesn't do the trick for me, but switching Accent color from Automatic to Manual solves the problem.
